Does anybody know exactly what the second box is? Regardless, it seems like I would have to remove the first one to get to the main battery. When I was searching online, it seems that the older jeeps like the 2011 through 2015 only had one battery in this compartment but I definitely have an additional box. Any info would be much appreciated

It's certainly not the most convenient place for service access, but by keeping the battery in the cabin, it's not subjected to the bigger heat swings that happen under the hood. If you can pull the battery back towards the back seat, look for the sticker below. Mine had 94 -- you should see 48 (H6) or 94 (H7) in the upper left.
